AI-Redesigned Starting Points and Outcomes Enhance Protein Evolution
Nature, 2026 · paper · Biomedicine
Uses AI protein design (ProteinMPNN) to redesign botulinum neurotoxin proteases before laboratory evolution. Evolution from redesigned starting points gave more active proteases than from natural ones, and an ataxin-2-cutting enzyme with over 79-fold greater selected specificity.

Judge's note: Read both entries on the p.13 page image (crops C022-a and C022-b): same authors, same title except that entry 8 spells out 'Bacillus' where entry 21 abbreviates 'B.', same journal, volume 533, pages 58-63 and year 2016. Both numbers are used in the text: crop C022-d shows the superscript list '2,6-12' on p.1 and crop C022-c shows p.2 '...to recover sufficient stability to be used effectively21'. One work therefore occupies two reference numbers. I did not need outside knowledge: the duplication is visible within the printed list.

Reference or label On p.3 the Results point thermal-stability data to "enhanced thermal stability (Fig. 1e and Supplementary Table 5)" and kinetics to "110 mM-1 s-1; Fig. 1f and Supplementary Table 6)", the reverse of both figure legends, which state "Tm values ... are provided in Supplementary Table 6" (Fig. 1e and Fig. 2c) and "Resulting kinetic parameters for BoNT/E protease variants are provided in Supplementary Table 5" (Fig. 1f; Fig. 2d likewise cites Supplementary Table 5).

Resulting kinetic parameters for BoNT/E protease variants are provided in Supplementary Table 5.
Judge's note: Verified on the page images: crop C005-a/c (p.3) shows the Fig. 1 legend assigning Tm to Supplementary Table 6 and kinetic parameters to Supplementary Table 5, and in the same crop the body text assigns thermal stability to Supplementary Table 5 and the kcat/Km values to Supplementary Table 6. Crop C005-e (p.5) shows the Fig. 2 legend making the same assignment as Fig. 1 (Tm in Table 6, kinetic parameters in Table 5). The two legends agree with each other and conflict with the body text, so the two pointers in the p.3 Results are interchanged. The supplement itself is not among the files, so I could not open Supplementary Tables 5 and 6; the defect is the internal contradiction between the text and the two legends. I also checked the only other pointer (p.3, right column: 'Fig. 2c,d and Supplementary Tables 5 and 6'), which cites both tables together and does not disambiguate.

Reference or label p.4: "The top two BoNT/X designs showed successful stabilization as well as compatibility with the toxin heavy chain module for mammalian intracellular delivery (Extended Data Fig. 3f–j)" cites a panel range that excludes the delivery data; the Extended Data Fig. 3 legend assigns them to panel k: "(k) Intracellular delivery of HiBiT-tagged redesigned proteases with BoNT/X toxins in N2A cells".

Judge's note: Opened the full p.22 image and the p.23 legend crop. Panels f–j are the BoNT/X structure map, catalytic rate versus yield, melting curves, Michaelis–Menten fit with the kinetics table, and the PACE-host luciferase time course; none is a delivery experiment. Panel k is the HiBiT luminescence bar chart (HiBiT peptide, BoNT/X WT + HCN, X/D1 + HCN, X/D2 + HCN), which is the delivery result the sentence describes. The range should read 3f–k.

Reference or label Extended Data Fig. 4b colours the P2 arginine of substrates 416 and 418 red, which the panel's own key defines as "Negatively charged", while the identical P2 arginine of substrate 412 is coloured blue ("Positively charged").

- p. 6 Extended Data Fig. 4b legend
Negatively charged
Judge's note: Re-rendered panel b from the PDF at high magnification. Reading down the P2 column: SNAP25 D is red, 412 R is blue, 413 I is tan (aliphatic), 414 and 415 D are black (unchanged from SNAP25, so uncoloured), 416 R is red, 417 I is tan, 418 R is red, 419 I is tan. The colouring convention is consistent otherwise - only mutated residues are coloured, and by property - which excludes a deliberate recolouring. The ED Fig. 4 legend confirms the substrates are "color-coded by each mutation's biochemical properties". Arginine is positively charged, so 416 and 418 should be blue like 412. Note the P1' column is coloured correctly throughout (D red, K blue, I tan), so the error is confined to those two P2 cells.

Reference or label On p.8 the text says of the redesign-initiated lagoons "with replicate 1 converging almost entirely on redesign-specific genotypes (Fig. 4c)", but Fig. 4c plots no D3 replicate 1: its key lists D3 rep2, D3 rep3, WT/E rep1 and WT/E rep3, and the Fig. 4 legend states the timepoint series are "replicates 1 and 3 for WT-evolved and replicates 2 and 3 for the D3-evolved populations".

Only the authors can say what is right here.
Judge's note: Read the p.8 passage on the page image (crop C011-a): the clause sits inside a sentence about 'both redesign-initiated lagoons', so the replicate must be a D3 lagoon. Crop C011-b shows the Fig. 4 legend text quoted above. On the upright render of p.7 I read the Fig. 4c/d/e key, which lists exactly 'D3 rep2', 'D3 rep3', 'WT/E rep1', 'WT/E rep3' and 'Flow rate'; the stacked-area panels are labelled Replicate 1 and Replicate 3 for the WT-evolved populations and Replicate 2 and Replicate 3 for the D3-evolved populations. The same paragraph uses the numbering consistently elsewhere ('K225L in replicate 1 and a quadruple mutant in replicate 3 (Fig. 4a)', and K225L is indeed in the WT Replicate 1 panel). Fig. 4b does show a D3 replicate 1 final-timepoint distribution, so the authors may have meant that panel or a different replicate number; as printed, the replicate identifier does not match the cited panel.

Reference or label The Extended Data Fig. 8 legend, part b, points to the wrong figure: "Mutation at each substrate position that converts the SNAP-25 residue to the corresponding ataxin-2 target peptide residue in the alignment in Fig. 4b" - the SNAP25/SS1/ataxin-2 alignment is Fig. 6a, while Fig. 4b is a LoopSeq read-count histogram with no alignment.

Ataxin-2
Judge's note: Opened the cited target. Fig. 6a (p11) is the alignment: three rows - SNAP25, SS1, Ataxin-2 - across positions P15 to P6', with the scissile bond marked, which is exactly the SNAP-25-to-ataxin-2 correspondence the ED Fig. 8b legend invokes. Fig. 4 (p7, read upright) consists only of read-count bar charts, 3D fraction-of-reads surfaces and time-course line plots; part b is the D3-evolved LoopSeq genotype quantification, per the Fig. 4 legend "long-read sequencing quantification of WT-evolved (a) and D3-evolved (b) populations". There is no alignment anywhere in Fig. 4. I also checked ED Fig. 8b itself (p29), which is the mutation grid built on that correspondence, so the legend is pointing outward to the defining alignment and the pointer should read Fig. 6a.

Reference or label Medium-scale purification Methods read "Bound proteins were eluted in 4 x 1.5 ml fractions using wash buffer + 250 ml imidazole, pH 7.3", giving a buffer component as a volume rather than a concentration.

- p. 16 Medium-scale protein expression and purification
wash buffer + 250 ml imidazole, pH 7.3
Judge's note: Confirmed on the page-16 Methods crop: the printed unit is "ml". The same reagent in the same elution buffer is given as "elution buffer (wash buffer + 250 mM imidazole, pH 7.3)" in the small-scale protocol on page 15, and the toxin purification paragraph on page 16 likewise specifies "250 mM imidazole". The adjacent clause in the very same sentence block reads "wash buffer + 50 mM glutathione", so the surrounding recipes are all concentrations. No stock concentration is given anywhere that would make a volume meaningful. Should read 250 mM.

Reference or label Toxin purification Methods specify "a 15-ml Amicon Ultra centrifugal filter (100,000 kDa cut-off) at 3,500g" two sentences before "a 0.5-ml Amicon Ultra filter (100 kDa cut-off) at 14,000 g", a thousand-fold unit error.

15-ml Amicon Ultra centrifugal filter (100,000 kDa cut-off)
Judge's note: Both sentences are on the one page-16 crop and read as quoted. 100,000 kDa is 100 MDa, which would retain nothing of a toxin of roughly 150 kDa, and the second concentration step in the same paragraph specifies 100 kDa for the same chemistry. The intended value is evidently 100 kDa, equivalently 100,000 Da, so the slip is between Da and kDa. The device sizes legitimately differ (15 ml against 0.5 ml), but that does not account for the cut-off.

Reference or label The Extended Data Fig. 8 legend, part a, gives a detection channel that contradicts the Methods: "green, 580 nm fluorescence detection of the GAPDH loading control", while the Methods state "anti-GAPDH was detected with IRDye 680RD-conjugated secondary antibodies and fluorescence measurement".
- p. 30 Extended Data Fig. 8 legend (a)
green, 580 nm fluorescence detection of the GAPDH loading control
- p. 17 PTEN cleavage assay in mammalian cells
IRDye 680RD-conjugated secondary antibodies
Judge's note: Read the ED Fig. 8a legend on the p30 page image and the blot itself on p29 (anti-FLAG bands in red, GAPDH band in green). I then searched the whole article text for every mention of GAPDH, IRDye and a detection wavelength: the dye is named IRDye 680RD in both Methods sections that run this western blot (the PTEN cleavage assay and the ataxin-2 cleavage assay, p17 and p18), and '580 nm' occurs exactly once in the paper, in this legend. Nothing in the Methods, the legend or the antibody list describes a second, shorter-wavelength GAPDH secondary that would reconcile the two. The dye designation 680RD and the stated 580 nm cannot both describe the same channel, so one of the two is wrong; the evident fix is to make the legend match the 680RD dye.

Judge's note: Read the crops of p18 and p19 at full size. The superscript 65 sits immediately after "particle mesh Ewald method" and before the comma, so it attaches to the electrostatics clause, not the following SHAKE clause. Reference 65's printed title is about integrating equations of motion under constraints for n-alkanes - that is the SHAKE paper on its face, no outside knowledge needed. Ref 63 (Li et al., "Rational design of particle mesh Ewald compatible Lennard-Jones parameters for +2 metal cations") is correctly cited two sentences earlier for the Zn2+ 12-6 model, so it is not the intended PME source either. No primary PME reference appears in the list. The evident fix is to move the marker to the SHAKE clause.

Reference or label The Extended Data Fig. 5b melting-temperature table heads its last two columns "E(413)1 I162S" and "E(413)1 F163S", but every other element of the same panel - the genotype grid, the gel lane labels and the melting-curve key - names those two constructs "D3(413)1 I162S" and "D3(413)1 F163S".

- p. 25 Extended Data Fig. 5a, Tm table column headers
E(413)1 G154E
Judge's note: Re-rendered the panel b curve key and Tm table from the PDF at high magnification. The melting-curve key lists exactly four traces: D3, D3(413)1, D3(413)1 I162S, D3(413)1 F163S. The Tm table directly beneath it has exactly four columns - D3 54.0, D3(413)1 47.0, E(413)1 I162S 56.0, E(413)1 F163S 46.7 - so the columns map one-for-one onto those traces. The panel's genotype grid is headed S162/S163 and shows D3(413)1 carrying I and F at those positions. Panel a shows the E(413)1 background is defined by E154, G220 and K225, not by residues 162/163, so an I162S or F163S reversion in E(413)1 is not a construct this paper describes. The headers should read D3(413)1.

Wording The summary claim on p.4 that redesign stabilized proteases "while retaining or improving catalytic efficiency compared with the corresponding WT enzyme", and the Abstract's "generating variants with improved stability and full catalytic efficiency", are not supported for BoNT/F or BoNT/X: Extended Data Fig. 3d gives kcat/KM of 0.082 µM−1 s−1 for WT against 0.065, 0.037 and 0.044 for D1–D3, and Extended Data Fig. 3i gives 0.24 for WT against 0.12 and 0.17 for D1 and D2 — every one of the six redesigns is below its WT.

Judge's note: Read the full p.22 image for both Extended Data Fig. 3 tables and the p.4 and p.1 crops for the two claims. Both tables are internally consistent (each kcat/KM equals kcat divided by KM), so the values are not transcription slips. The losses run from 1.4-fold (BoNT/X D2) to 2.2-fold (BoNT/F D2); only the BoNT/E designs improved on WT. I rated this S3 rather than S1 because the same p.4 paragraph describes the BoNT/F results more carefully as "similar catalytic efficiencies", so the defect is an overstatement of degree in the summary sentence and the Abstract rather than a wrong reported number. The authors need to decide how to qualify "retaining" and "full catalytic efficiency".

Judge's note: The quoted sentence is in part (e) of the legend, not part (b) as the cluster header records; I corrected that in the statement. Read all three reference-list entries on the p19 crops: only ref 66 (Abramson et al., Nature 630, 493-500 (2024)) is AlphaFold 3. Refs 67 and 68 are experimental BoNT/E-SNAP25 studies whose printed titles are plainly not about structure prediction, so no outside knowledge is needed to see the mismatch. I rate this MINOR rather than a flat error because refs 67-68 are cited nowhere else in the paper (I searched the full text) and could legitimately have been intended as the experimental basis for the substrate placement, with the range written loosely - as written, though, it attributes the software to them. Separately, and in the same area: the Extended Data Fig. 7 legend on p28 prints "Alphafold3-predicted" while ED Figs. 8 and 9 print "AlphaFold3", an inconsistent capitalisation of the product name (cosmetic).

Judge's note: Read the abstract on the p.1 image (crop C001-a/e/g) and the Results passage on the p.12 image (crop C001-b/f/h); both are printed as quoted. On the Fig. 6 page image (p.11) panel e carries a bracket labelled '79x' between the E(428)4 and D3(428)1 bars, and only one '>' symbol appears above the bars in panel e (the layout-preserved text layer likewise shows a single '>' in the panel-e plotting area, plus the two '<' marks under the BoNT/E and D3 bars); the Fig. 6 legend states that '<' and '>' indicate a measurement bounded by the assay detection limit (e,f). The Results text is explicit that D3(428)1 showed limited SNAP25 cleavage (a determinate rate) whereas D3(428)2 showed none, matching 79-fold exact and >56-fold bounded. So the abstract's lower-bound qualifier is attached to the value the paper reports as exact, and the value it reports as a bound is smaller. Only the authors can say whether an unrounded value slightly above 79 was intended; the printed Results give the bare '79-fold'. Rated S3 (wording/overstatement) rather than a wrong number, since 79 itself is consistent across abstract, text and figure.

On the p.11 figure image (crop C017-b) both blot panels of Fig. 6h are labelled 'GAPDH', and the Methods on p.19 write 'as well as GAPDH as a loading control'. A plain misspelling in the legend only; cosmetic.

Typo The section-opening sentence reads "To understand whether evolving redesigned BoNT/E protease enabled improved the properties and applicability of proteases reprogrammed for ataxin-2", carrying a leftover verb.
- p. 12 Results, 'How redesign enhances ataxin-2 cleavage', first sentence
To understand whether evolving redesigned BoNT/E protease enabled improved the properties and applicability of proteases reprogrammed
- p. 12 How redesign enhances ataxin-2 cleavage, first sentence
enabled improved the properties and applicability
Judge's note: Confirmed on the page-12 crop: the printed text is "enabled improved the properties and applicability". The adjectival reading ("enabled improved properties") is blocked by the intervening definite article "the", so as printed the clause has two verbs competing for one object. Either "enabled improved properties" or "improved the properties" would be grammatical.

Typo "the redesigned protease evolved solutions to the dual-selection challenge with superior specificity than those evolved from the WT" uses "superior ... than" where standard usage is "superior to".
- p. 12 How redesign enhances ataxin-2 cleavage
superior specificity than those evolved from the WT
Judge's note: Confirmed on the page-12 crop; the printed wording is as quoted. This is a usage slip rather than any error of fact, and the meaning is not in doubt, so I have rated it below the reviewer's level. Either "superior to that of those evolved from the WT" or "higher specificity than" would fix it.

Typo Reference 48 runs the last author's initials into the title as "Yehezkel, T. B.Ultra-accurate microbial amplicon sequencing with synthetic long reads", and reference 53 prints "Tao, Y.A. et al." without the space between initials.
- p. 14 Reference 53
Tao, Y.A. et al.
- p. 14 Reference 48
T. B.Ultra-accurate
Judge's note: Opened the page-14 reference-list crop. Reference 48 plainly has no space between "B." and "Ultra-accurate", so the title runs on from the author initial. Reference 53 reads "Tao, Y.A." where the house style elsewhere in the same column spaces initials, for example "Wong, B. G.", "Huang, T. P." and "Callahan, B. J." in the adjacent entries. Both are in the printed typesetting, not extraction artefacts.

Typo Reference 59 prints the first author as "Dongo, M., Tepp, W. H., Johnson, E. A. & Chapman, E. R. Using fluorescent sensors to detect botulinum neurotoxin activity in vitro and in living cells. Proc. Natl Acad. Sci. USA 101, 14701-14706 (2004)", whereas reference 42 prints the same surname as "Dong, M.".
- p. 19 Reference list, entry 59
Dongo, M., Tepp, W. H., Johnson, E. A. & Chapman, E. R. Using fluorescent sensors to detect botulinum neurotoxin activity in vitro and in living cells.
- p. 14 Reference list, entry 42
Dong, M., Masuyer, G. & Stenmark, P. Botulinum and tetanus neurotoxins.
Only the authors can say what is right here.
Judge's note: Rests on outside knowledge: the true first author of the 2004 PNAS fluorescent-sensor paper (Min Dong, spelt 'Dong'). What I can verify in the files is the printed spelling and the internal inconsistency: I read both entries on the p19 and p14 crops at full size, and the published text reads 'Dongo, M.' in entry 59 and 'Dong, M.' in entry 42, so this is not an extraction artefact. Both entries are botulinum-neurotoxin papers from the same researcher's field. The stray 'o' is almost certainly a typo, but only the authors can confirm.

Typo Methods read "whereas plasmids for use in mammalian cells was isolated with the Plasmid Plus Midiprep Kit (Qiagen)", a plural subject with a singular verb.
- p. 15 Methods, general
plasmids for use in mammalian cells was isolated
Judge's note: Confirmed on the page-15 Methods crop; the printed text is as quoted. The parallel clause earlier in the same sentence uses a singular subject ("plasmid DNA was purified"), which is presumably how the disagreement crept in. Should read "plasmids ... were isolated".

Typo The TSS buffer recipe reads "LB containing 5% v/v DMSO, 10% w/v PEG 3350 and 20 mM MgCl)", omitting the subscript 2 from magnesium chloride.
- p. 16 Methods, 'Preparation and transformation of chemically competent cells'
10% w/v PEG 3350 and 20 mM MgCl)
- p. 16 Methods, 'Preparation and transformation of chemically competent cells'
30 mM CaCl2 and 50 mM MgCl2 in water
- p. 16 Preparation of chemically competent cells, TSS buffer
20 mM MgCl)
Judge's note: Confirmed on the page-16 crop at magnification. The TSS recipe prints "20 mM MgCl" with no subscript, while the KCM buffer in the very next paragraph prints "30 mM CaCl2 and 50 mM MgCl2" with both subscripts correctly typeset. The subscripts are therefore present elsewhere on the same page, so this is a loss in the published typesetting rather than an extraction artefact. MgCl is not a stable compound.

Typo The substrate profiling Methods name the oligo supplier as "synthesized from Twist Biosciences" and the adaptor kit as "the Illumina Truseq adaptor system".
- p. 17 Substrate profiling methods
synthesized from Twist Biosciences
- p. 17 Substrate profiling methods
Illumina Truseq adaptor system
Only the authors can say what is right here.
Judge's note: Rests on outside knowledge: the correct corporate name is Twist Bioscience (singular) and Illumina's product is styled TruSeq with a capital S. Neither fact is in the supplied files, so I can confirm only that the page prints what the finding quotes. I read both phrases on the page-17 crop and the full page image, and they appear as quoted. Both are proper-name spellings rather than anything affecting the data or method.

Typo Methods, 'Molecular dynamics simulations of protease-substrate complexes' (p18): "WT BoNT/E and D3 protease-substrate complex structures from which simulations were initiated from were prepared by AF3 prediction" carries the preposition 'from' twice.
- p. 18 Methods, 'Molecular dynamics simulations of protease–substrate complexes', first sentence
WT BoNT/E and D3 protease–substrate complex structures from which simulations were initiated from were prepared by AF3 prediction
- p. 18 Molecular dynamics simulations
from which simulations were initiated from
Judge's note: Checked the p18 crop. The clause runs across two printed lines: "...structures from which" ends one line and "simulations were initiated from were prepared by AF3 prediction of" follows, so both instances are genuinely set in the published text and this is not a line-break duplication in the extraction. One of the two 'from's should be deleted.

Typo The Reporting Summary carries two name errors: the Antibodies field names the supplier "Cell Signaling Technologies 14C10" while the Validation field immediately below it reads "From Cell Signaling Technology", and the Sample size field cites "Blum Travis, R. et al." for the paper the reference list (entry 11) gives as "Blum, T. R. et al.".
- p. 35 Antibodies
Cell Signaling Technologies 14C10
- p. 35 Antibodies, next line
From Cell Signaling Technology
- p. 34 Sample size
Blum Travis, R. et al.
Judge's note: Read both p35 crops and the p34 crop at full size. On p35 the two spellings of the supplier sit in adjacent fields of the same section, so the inconsistency is settled from the page alone without needing the company's registered name. On p34 the sample-size justification cites "Blum Travis, R. et al. Phage-assisted evolution of botulinum neurotoxin proteases with reprogrammed specificity. Science 371, 803-810 (2021)"; the reference list entry for the identical paper (same title, journal, volume and pages) reads "Blum, T. R. et al.", so the forename and initial have been transposed into the surname field. The Reporting Summary is author-supplied but is part of the published file. Both are cosmetic.
