Incorporation of Pseudouridine into mRNA Yields Superior Nonimmunogenic Vector with Increased Translational Capacity and Biological Stability
Molecular Therapy, 2008 · paper · Biomedicine
Tests whether replacing uridine with pseudouridine in synthetic mRNA improves its properties. Pseudouridine-containing mRNA was translated more efficiently in cells and in mice and did not induce interferon-α, unlike unmodified mRNA, suggesting use for gene replacement and vaccination.

Wording Abstract states the delivered mRNA and encoded protein "could be detected in the spleen at 1, 4, and 24 hours after the injection, where both products were at significantly higher levels when pseudouridine-containing mRNA was administered", but no statistical comparison is reported for the mRNA at any timepoint and the Results restrict the significance claim to luciferase at 1 and 4 hours.

Judge's note: Read the abstract on p001 and the matching Results paragraph on p004. The Results say only "At 1 and 4 hours, significantly more (up to 12-fold) luciferase activity was detected", and for 24 hours "the only samples with detectable levels of luciferase (fourfold above background) were from animals injected with Ψ-containing mRNA" — a detectable/undetectable statement, not a tested difference in levels. The mRNA half rests on the Figure 4d northern blot (p017), which I examined at high magnification: it is an autoradiogram with no quantification, no error bars and no significance marks. Figure 4c (zoomed from p017) likewise carries no asterisks; at 24 h the unmodified bar sits on the dashed background line (~6e2 RLU) while Ψ is ~3e3. The paper's Statistical analysis section (extract/main.txt lines 488-491) defines P<0.05 as significant, so "significantly" reads as a statistical claim; the only P values in the whole paper are in the Figure 4f legend on p018 (P<0.001, P=0.19) and concern IFN-α, not these data. Direction of every comparison is correct, so this is an overstatement of claim strength rather than a wrong result.

Wording Text claims Ψ modification "resulted in higher levels of GFP expression in Chinese hamster ovary (CHO) cells as well as in cultured primary neurons from rat brain cortex (Figure 2g)", but Figure 2g shows Ψ-containing mRNA only, with no uridine control to support the comparison.

Judge's note: Rendered Figure 2 panel g from the PDF at 650 dpi. The panel carries a single header, "capGFP-An Ψ", over two images labelled "CHO" (with "1.0 µg") and "Rat cortical neurons"; there is no U-containing counterpart for either cell type. The legend confirms it on p014: "(g) ... CHO and rat neuronal cells ... were transfected with lipofectin-complexed capGFP-An containing pseudouridine (Ψ)", and the legend's continuation on p015 adds only "Pictures taken at 24 hours post-transfection are representatives of 10 independently performed experiments" — no comparator is mentioned. The U-versus-Ψ pairs in panels e and f are 293 cells only. I checked for an "data not shown" escape: the paper uses that phrase elsewhere (p003 for human DCs, p017 legend for capRen) but not here, so the comparative claim is attributed solely to a panel that cannot show it. The claimed direction is consistent with the rest of the paper, so I rate this an unsupported-evidence-pointer wording defect rather than a wrong result; only the authors can say whether a U control exists.

Wording Text states "We found that luciferase levels were proportional to the amount of injected RNAs (Figure 4e)", but in Figure 4e the unmodified series falls between 0.3 and 1.0 µg and rises only ~2.7-fold over a tenfold dose range, while the Ψ series rises only ~1.4-fold for a threefold dose step from 1.0 to 3.0 µg.

Judge's note: Rendered Figure 4e from the PDF at 600 dpi and read the group-mean bars against the decade gridlines (10^5, 10^6, 10^7, 10^8). Ψ (filled circles): ~2.3e6 at 0.3 µg, ~1.6e7 at 1.0 µg, ~2.2e7 at 3.0 µg. Unmodified (open triangles): ~2.6e5 at 0.3 µg, ~2.1e5 at 1.0 µg, ~7.0e5 at 3.0 µg — the 1.0 µg mean line plainly sits at or below the 0.3 µg mean line, with one point under 1.2e5. Neither series is proportional to dose: both saturate, and the unmodified series is non-monotonic. I checked the innocent readings. "Proportional" cannot be rescued as meaning "only the Ψ construct", because the sentence says "the injected RNAs" and the preceding sentence describes both constructs being administered; and a loose reading as "dose-dependent" still fails for unmodified between 0.3 and 1.0 µg. I also confirmed that the companion claim in the same paragraph is sound — "luciferase levels were 12- to 78-fold higher when Ψ-modified capTEVluc-An was injected" matches the ratios I read (~9-12x at 0.3 µg, ~75x at 1.0 µg), which corroborates that my axis readings are right. Scored as an overstatement of wording rather than a wrong number, since every point of the figure is correctly described in direction; only the authors can say whether "dose-dependent" was meant.

Wording Text states "In wheat germ extracts, ~50% less protein was produced from the Ψ-containing mRNAs compared with unmodified mRNAs", but the Figure 1b wheat-germ Ψ bars are ~0.57 (TEVlucA50) and ~0.28 (capRen) of unmodified, i.e. reductions of ~43% and ~72%.
- p. 2 Results, first section
In wheat germ extracts, ~50% less
- p. 12 Figure 1b, wheat germ extract bars
Wheat germ extract
Judge's note: Rendered Figure 1b from the PDF at 500 dpi. On the "Fold increase in translation" axis the wheat-germ Ψ bars read ~0.57 (blue, TEVlucA50) and ~0.28 (orange, capRen) against the 1.0 dashed reference line; the two "None" bars sit at 1.0 as expected. The legend (p012) confirms the normalisation: "Fold increase in translation was calculated by normalizing the measured relative light units to those obtained with nonmodified mRNA". So the single figure "~50% less" covers two reductions of 43% and 72% (mean ~57%). The direction and the qualitative point (Ψ gives less protein in wheat germ) are correct and the tilde signals approximation, so this is loose rounding over two constructs rather than a wrong value — downgraded from the reviewer's PROBABLE to a minor wording imprecision.

Judge's note: Opened adjudicate/crops/C025-a.png and C025-b.png, plus the full page image extract/png/main-p017.png. The Figure 4b plot key on the page image plainly shows two bars labelled "2 h" (open) and "4 h" (grey), matching the legend text, while the Methods parenthesis enumerates 1, 4, 6 or 24 hours; every other in vivo timepoint in the paper (Fig 4c/4d: 1, 4, 24 h; Fig 4e/4f: 6 h; plasmid: 24 h) falls inside that list, so 2 h is the sole undocumented time. I searched the Results and Methods text for an explanation and the Results give no time for the organ-distribution panel ("thus in subsequent studies only spleens were examined"), so nothing in the article reconciles the two. Rated S3 rather than S1 because the discrepancy is an unresolved inconsistency over one timepoint and only the authors can say whether the Methods list is incomplete or the panel label should read 1 h. The sub-point that the text's "readily detectable at 15 minutes, 1 hour, and 4 hours postinjection" (crop C025-d) exceeds the 1/4/24 h lanes of Fig 4d is not confirmed: that sentence co-cites Supplementary Figure S6, which is not among the files and is the plausible location of the 15-minute data. The sub-point comparing the Fig 4b legend with panel c is a different experiment (spleen time course) and is not a defect.

Judge's note: Read the sentence on the p003 page image. The printed text is "In all of cell types, the Ψ modification conferred the highest translational yield to RNA and,". translational capacity of all tested RNA
Judge's note: Read both quoted sentences on the p003 page image. "in both number of positive cell and intensity" is confirmed as printed and is a clear number-agreement error. The cluster's second item, "significantly improved translational capacity of all tested RNA (caplacZ, caplacZ-An, and capGFP-An)", is also as printed, but "RNA" as a mass noun is defensible English, so I have narrowed the statement to the "positive cell" error, which is the part that is unambiguously wrong. Cosmetic only.

Typo Results sentence reads "cells programmed with Ψ-containing mRNA had unproportionally higher luciferase level" — "unproportionally" is non-standard for "disproportionately", and "level" should be plural.
- p. 3 Results
had unproportionally higher luciferase level
Judge's note: Read the sentence on the p003 page image; the printed word really is "unproportionally", not a text-layer artefact. The paper itself uses the standard adverb elsewhere (p005: "resulted in proportionally greater production of luciferase"), so the usage is internally inconsistent as well as non-standard. Meaning is recoverable, so cosmetic.

Judge's note: Read both occurrences on the p004 page image and on the C007-b/C007-c crops at high magnification; the second "p" really is absent in both places, so this is not a dropped glyph in the text layer. The same page spells the word correctly two sentences later ("Transcripts containing either 5′-triphosphates (ppplucA50)") and again in "the triphosphates were replaced with cap", and the Figure 3 legend on p016 prints "had triphosphate at its 5′-end", so the misspelling is inconsistent within the paper. No variant spelling exists. Cosmetic.

A grep of extract/main.txt finds exactly these two occurrences of "mrnA" in the article. Purely cosmetic capitalisation.

Typo The gene symbol is printed without its hyphen in two places — "derived from RIGI(−/−) and wild-type mice" (p4) and "Wild-type (wt) and RIGI(−/−) mouse embryonic fibroblasts" (Figure 3 legend) — whereas the paper otherwise writes "RIG-I(−/−)".

Judge's note: Confirmed both on the page images (p004, p016) and the crops; the hyphen is genuinely absent, so not a dash-rendering artefact. The correct form appears nearby in the same paper: p004 "did not induce IFN-β from the RIG-I(−/−) MEFs", p006 "using RIG-I(−/−) MEFs", the Methods "Culture medium collected from RIG-I(−/−)", and the Figure 3 panel axis labels themselves read "RIG-I wt" and "RIG-I −/−". A purely typographic inconsistency, so cosmetic rather than a label error that would mislead about the population.

Judge's note: Read the sentence on the p005 page image: "Unlike viral- and plasmid-based vectors, in vitro–transcribed mRNAs have never been vigorously tested for in vivo gene replacement, only for therapeutic vaccination (reviewed in ref. 14)." The contrast drawn is with vectors that have been thoroughly evaluated, so "rigorously" is the intended word; "vigorously" (with force or energy) does not carry that sense.
