Induction of Pluripotent Stem Cells from Adult Human Fibroblasts by Defined Factors

2007 · paper · Biomedicine

Reports generating induced pluripotent stem cells from adult human skin fibroblasts using four factors: Oct3/4, Sox2, Klf4 and c-Myc. The cells resembled human embryonic stem cells and could differentiate into cell types of all three germ layers.

22 minor (typos and the like; most checked by the judge only)
Wording "They proliferated exponentially for as least 4 months (Figure 4B)", but the x axis of Figure 4B ('Days') runs only from 0 to 60, about 2 months.
  • p. 3 Results, High Telomerase Activity section
They proliferated exponentially for as least 4 months (Figure 4B)
  • p. 5 Figure 4B x-axis
    Days
  • p. 3 Results
    proteins levels of OCT3/4
  • p. 3 Telomerase
    for as least 4

Only the authors can say what is right here.

Judge's note: The page 3 crop shows the sentence citing Figure 4B. The page 6 image shows Figure 4B with a Days axis from 0 to 60 and data ending near day 58–60. So the cited panel shows about 2 months of growth, not 4. The cells may have been cultured for longer without being plotted, so this is a query for the authors. Other copyedit slips in this cluster are visible on the page images: 'proteins levels' (p3), 'iPS cells clones' (p3), 'This is great contrast' (p8). The slip 'as least' is handled under C005.

Wording Stated doubling times "46.9 ± 12.4 (clone 201B2), 47.8 ± 6.6 (201B6) and 43.2 ± 11.5 (201B7) hours" do not match the overall slope of the Figure 4B growth curve (about 10^5 to about 10^11.3 cells over about 58 days, roughly 66 h per doubling).
  • p. 3 Results, High Telomerase Activity section
    47.8 ± 6.6 (201B6) and 43.2 ± 11.5 (201B7) hours
  • p. 6 Figure 4B
    Cell number (log10)
  • p. 3 Results, High Telomerase Activity section
    46.9 ± 12.4 (clone 201B2), 47.8 ± 6.6 (201B6) and 43.2 ± 11.5 (201B7) hours

Only the authors can say what is right here.

Judge's note: Page 6 image: Figure 4B rises from 10^5 at day 0 to just over 10^11 at about day 58–60. That is about 6.3 log10 units, or about 20.9 doublings in about 1392 h, which gives about 66 h per doubling. At 47 h per doubling the cells would reach roughly 10^14. Neither the Results nor the Methods say how the doubling times were calculated (for example, per passage or over the steepest phase). This is a query for the authors, not a proven error.

Wording The Figure 3B legend says the reporters "were introduced into human iPS cells or HDF by lipofection" (the Methods say the same), but every panel of Fig 3B also plots NTERA-2 and the text discusses NTERA-2 activity.
  • p. 5 Figure 3B legend
were introduced into human iPS cells or HDF by lipofection
  • p. 3 Results
in human iPS cells and EC cells (NTERA-2) but not in HDF
  • p. 10 Experimental Procedures, Luciferase Assay
introduced into human iPS cells or HDF with 50 ng of pRL-TK

Judge's note: Page 5 image: all three luciferase panels have an NTERA-2 bar. The legend and the Luciferase Assay methods (p10) name only iPS cells and HDF. The p3 text reports activity in 'EC cells (NTERA-2)'. This is an omission in the description.

Report a problem with this finding
Wording "confirmed efficient silencing of all the four retroviruses" / "The four retroviruses are strongly silenced in human iPS cells", while in Fig 2C clone 3 keeps OCT3/4 transgene expression at about 0.25 of the HDF/4f-6d level.
  • p. 8 Discussion, first paragraph
The four retroviruses are strongly silenced in human iPS cells
  • p. 3 Results, Human iPS Cells Express hES Markers
confirmed efficient silencing of all the four retroviruses
  • p. 4 Figure 2C, OCT3/4 Tg panel
    OCT3/4 Tg

Judge's note: Page 4 image, Figure 2C: the OCT3/4 Tg panel shows clone 3 at about 0.25, with an error bar up to about 0.45. All other clones and transgenes are near zero. A drop of about 75% can reasonably be called silencing, so this is a minor point about the unqualified wording.

Report a problem with this finding
Wording The PA6 coculture is said to last "2 weeks" in the Results (p4) but the Figure 6A legend reads "after 18 days cultivation on PA6" for the image cited in the same passage.
  • p. 4 Results, Directed Differentiation into Neural Cells
maintained them under differentia-tion conditions for 2 weeks
  • p. 7 Figure 6A legend
after 18 days cultivation on PA6
  • p. 4 Directed Differentiation into Neural Cells
    differentia-tion conditions for 2 weeks

Only the authors can say what is right here.

Judge's note: Page 4 crop: 'maintained them under differentiation conditions for 2 weeks ... (Figure 6A)'. Page 7 crop: the Fig 6A legend says '18 days cultivation on PA6'. The Methods (p10, In Vitro Differentiation) give no PA6 duration. The image may have been taken later than the main endpoint, but the paper does not say so.

Report a problem with this finding
Wording The DNA Microarray methods (p. 871) print "Total RNA from HDF and hiPS cells (clone 201B) was labeled with Cy3", but the Figure 2D legend says "human iPS cells (clone 201B7)"; '201B' is the prefix for a family of clones (201B2, 201B6, 201B7 ...).
  • p. 11 Experimental Procedures, DNA Microarray
    hiPS cells (clone 201B)
  • p. 4 Figure 2D legend
    human iPS cells (clone 201B7)
  • p. 11 Experimental Procedures, DNA Microarray
Total RNA from HDF and hiPS cells (clone 201B) was labeled with Cy3.
  • p. 11 Acknowledgments
    Dr. Peter. W. Andrews

Only the authors can say what is right here.

Judge's note: I checked the page images for p. 11 and p. 4. Every other mention in the text names a specific clone (201B2, 201B6, 201B7), and the microarray legend says 201B7. So the methods identifier is incomplete and probably means 201B7, but only the authors can confirm which clone was arrayed. The stray period in 'Dr. Peter. W. Andrews' in the Acknowledgments is visible too (cosmetic).

Report a problem with this finding
Wording "each iPS clone contained three to six retroviral integrations for each factor. Thus, each clone had more than 20 retroviral integration sites in total" — 3–6 integrations for each of 4 factors gives 12–24, so 'more than 20' does not follow.
  • p. 8 Discussion
each clone had more than 20 retroviral integration sites in total
  • p. 8 Discussion, right column, last paragraph
each iPS clone contained three to six ret-roviral integrations for each factor. Thus, each clone had more than 20 retroviral integration sites in total
  • p. 8 Discussion
three to six ret-roviral integrations for each factor. Thus, each clone had more than 20 retroviral integration sites in total
  • p. 8 Discussion
three to six ret- roviral integrations for each factor. Thus, each clone had more than 20 retroviral integration sites

Only the authors can say what is right here.

Judge's note: The page 8 image confirms the wording. Four factors times 3 to 6 integrations gives totals from 12 to 24, so 'Thus ... more than 20' holds only if most factors are at the top of the range. Figure S3B, which would show the actual counts, is not in the files.

Report a problem with this finding
Typo Sentence has no main verb: "The HDF derived from facial dermis of 36-year-old Caucasian female." (presumably 'were derived').
  • p. 2 Generation of iPS cells
The HDF de- rived from facial dermis

Judge's note: Page 2 image, left column under 'Generation of iPS Cells from Adult HDF': the sentence ends after 'female.' with no finite verb. This is a cosmetic grammar slip.

Second check: none (judge only)

Report a problem with this finding
Typo "for as least 4 months" should read "for at least 4 months".
  • p. 3 Results, High Telomerase Activity section
    for as least 4
  • p. 3 Results, High Telomerase Activity section
    for as least 4 months

Judge's note: The page 3 crop shows 'as least'. This is a cosmetic typo.

Second check: none (judge only)

Report a problem with this finding
Typo Gene name truncated: "aromatic-L-amino acid decarboxylase (AADC), member 3 (DAT), choline acetyltransferase" — the full name of DAT (solute carrier family 6 ..., member 3) is missing.
  • p. 5 Results, Neural differentiation
    member 3 (DAT)

Judge's note: Page 5 crop: the text runs straight from 'decarboxylase (AADC),' to 'member 3 (DAT)' within one line, so no line has been lost in extraction. The DAT abbreviation still identifies the gene, so this is cosmetic.

Second check: none (judge only)

Report a problem with this finding
Typo Figure 3 title "Analyses Promoter Regions of Development-Associated Genes in Human iPS Cells" is missing 'of'.
  • p. 5 Figure 3 title
Analyses Promoter Regions of Development-Associated Genes
  • p. 7 Heading
    not Cross contamination

Judge's note: The page 5 image shows the title as quoted. The heading-capitalisation point ('not Cross contamination', p7) is a trivial style matter and is not counted separately.

Second check: none (judge only)

Report a problem with this finding
Typo In Vitro Differentiation (p. 870) prints "human recombinant bone morphologenic protein 4 (BMP4"; the Results (p. 865) correctly spell it "bone morphogenetic protein (BMP) 4".
  • p. 10 Experimental Procedures, In Vitro Differentiation
    bone morphologenic protein
  • p. 5 Results, Cardiac differentiation
    bone morphogenetic protein (BMP)

Judge's note: Both spellings are visible in the page images: 'morphologenic' in the methods on PDF page 10 and 'morphogenetic' in the Results on PDF page 5.

Second check: none (judge only)

Report a problem with this finding
Typo "we obtained more than 600 hundred granulated colonies" — 'hundred' is redundant (presumably 'more than 600').
  • p. 8 Results, Generation of iPS Cells from Other Human Somatic Cells
more than 600 hundred granulated colonies
  • p. 8
we obtained more than 600 hundred granulated colonies

Judge's note: The page 8 image (Generation of iPS Cells from Other Human Somatic Cells) shows '600 hundred'. This is a wording slip.

Second check: none (judge only)

Report a problem with this finding
Typo "they cannot bind their targets genes" should read "their target genes".
  • p. 8 Discussion, third paragraph
    cannot bind their tar-gets genes

Judge's note: Page 8 image, right column: 'their tar-gets genes'. This is a cosmetic grammar slip.

Second check: none (judge only)

Typo "(Table S1 and S2)" uses the singular, while the same page writes "(Tables S10 and S11)".
  • p. 8 Other somatic cells
    (Table S1 and S2)

Judge's note: Page 8 image confirms both forms. The difference is purely cosmetic. Mixing 'hiPS' and 'human iPS' is a style matter.

Typo Misspellings in the Methods: "DMEF/F12/collangenase" (for DMEM/F12/collagenase), "sonicated to share chromatin-DNA complex" (shear), "poly (2-hydroxyrthyl methacrylate)" (hydroxyethyl).
  • p. 9 Experimental Procedures, Cell Culture
    DMEF/F12/collangenase was removed
  • p. 9 Cell Culture
    DMEF/F12/collangenase
  • p. 11 ChIP
    share chromatin-DNA complex
  • p. 10 In Vitro Differentiation
    poly (2-hydroxyrthyl methacrylate)

Judge's note: Each misspelling is visible in the crops of pages 9, 10 and 11. The previous sentence on page 9 names 'DMEM/F12 containing 1 mg/ml collagenase IV'. These are cosmetic typos.

Second check: none (judge only)

Report a problem with this finding
Typo In Vitro Differentiation (p. 870) prints "poly (2-hydroxyrthyl methacrylate)-coated dish"; it should read "2-hydroxyethyl".
  • p. 10 Experimental Procedures, In Vitro Differentiation
    (2-hydroxyrthyl methacrylate)
  • p. 10 In Vitro Differentiation
    bone morphologenic

Judge's note: The page-10 image shows 'hydroxyrthyl', so this is a real misspelling. The 'morphologenic' misspelling that reviewer note 2 also mentions is covered separately in C017.

Second check: none (judge only)

Report a problem with this finding
Typo Retroviral Infection (p. 870) prints "The colonies were mechanically dissociated to small clamps by pipeting up and down"; it should read "clumps".
  • p. 10 Experimental Procedures, Retroviral Infection (continued)
dissociated to small clamps by pipeting
  • p. 10 Retroviral Infection
    small clamps by pipeting
  • p. 10
small clamps by pipeting up and down

Judge's note: The page-10 image shows 'clamps'. Elsewhere the paper says 'small clumps' (Results, and In Vitro Differentiation on the same page). 'pipeting' is a less common spelling but is not clearly an error.

Typo Teratoma Formation (p. 870) prints "tumors were dissected, weighted, and fixed"; it should read "weighed".
  • p. 10 Experimental Procedures, Teratoma Formation
tumors were dissected, weighted, and fixed
  • p. 10 Teratoma Formation
    dissected, weighted, and fixed

Judge's note: The page-10 image shows 'weighted'. 'Weighed' is the intended word.

Typo Methods (p. 870) print "Nucleuses were stained with 1 µg/ml Hoechst 33342" and "transferred to a polyvinylidine difluoride membrane"; these should read "Nuclei" and "polyvinylidene".
  • p. 10 Immunocytochemistry
    Nucleuses were

Typo The section heading on p. 871 prints "Chromatin immunoprecuipitation Assay"; it should read "Immunoprecipitation".
  • p. 11 Experimental Procedures heading
