UMAP: Uniform Manifold Approximation and Projection for Dimension Reduction

2018 · paper · AI and machine learning

Introduces UMAP, a dimension reduction technique grounded in Riemannian geometry and algebraic topology. The authors claim it matches t-SNE in visualization quality, preserves more global structure, runs faster, and works for any embedding dimension.

Substance Lemma 1 (p.5) and its proof (p.52): from det(g)=1/r^{2n} the proof concludes 'since g is assumed to be diagonal with constant entries we can solve for g itself as' g_ij = δ_ij/r^2. That needs g isotropic (a scalar multiple of I), not just constant and diagonal, so the lemma as stated does not follow.
  • p. 52 Appendix A, proof of Lemma 1, step to Eq. (2)

  • p. 5 Lemma 1 statement
g is a constant diagonal matrix in ambient coordinates

Only the authors can say what is right here.

Judge's note: I reworked the step from the page 52 image and the p.5 statement ('g is a constant diagonal matrix in ambient coordinates'). The volume condition gives only the product Π g_ii = r^{-2n}, which is one equation in n unknowns. Counterexample satisfying the stated hypotheses: n=2, r=2, g=diag(4/r^2, 1/(4r^2)) = diag(1, 1/16). Then det g = 1/16 = r^{-4}, so the g-volume of the ambient radius-r ball is sqrt(det g)·πr^2 = π = π^{n/2}/Γ(n/2+1) and the hypothesis holds. With g constant, geodesics are straight lines. Along e1 the g-distance is sqrt(g_11)·t = 2t/r, not the t/r the lemma claims. The conclusion holds if g is assumed to be c·I.

Substance Eq. (15), p.57, prints 'v_{j|i} = exp[(−d(x_i, x_j) − ρ_i)/σ_i]', which equals exp(−(d+ρ_i)/σ_i). Section 3.1 and Algorithm 2, to which Eq. 15 is said to correspond, use exp(−max(0, d − ρ_i)/σ_i).

  • p. 15 Sec 3.1 weight definition
    exp(−max(0, d(xi, xij) −ρi)/σi)

Judge's note: The page 57 image shows the minus sign inside the parenthesis, attached only to d. The p.15 crop shows the Section 3.1 definition '−max(0, d(x_i,x_{i_j}) − ρ_i)/σ_i'. The text after Eq. 15 says 'Calculation of v_{j|i} with Equation 15 corresponds to Algorithm 2'. For the nearest neighbour (d=ρ_i), Section 3.1 gives weight 1, while Eq. 15 as printed gives exp(−2ρ_i/σ_i).

Substance p.16: the attractive force is printed as "−2ab‖yi−yj‖_2^{2(b−1)} / (1+‖yi−yj‖_2^2) w((xi,xj))(yi−yj)". The denominator omits a and b, so it is inconsistent with Φ=(1+a(‖x−y‖²)^b)^{-1} (Definition 11) and with the repulsive force, which uses (1+a‖yi−yj‖^{2b}).

    1 + ∥yi −yj∥2
  • p. 17 Section 3.2
Te forces described above are derived from gradients optimising the edge-wise cross-entropy

Judge's note: Page 16 and the crops show the attractive denominator 1+‖yi−yj‖²₂. The repulsive term on the same page has (1+a‖yi−yj‖₂^{2b}), and Definition 11 (p.20) defines Φ=(1+a(‖x−y‖²₂)^b)^{-1}. My own working: with D=‖yi−yj‖², −∇_{yi} w log Φ = −w·a·b·D^{b−1}·2(yi−yj)/(1+aD^b). The numerator matches the printed one, but the denominator should be 1+a‖yi−yj‖^{2b}. The printed form holds only when a=b=1. With the default values and ‖yi−yj‖=1, the coefficients are about 1.04 (correct) and 1.53 (as printed).

Substance Algorithm 4 (p.19) prints "L ← D^{1/2}(D − A)D^{1/2}", but the symmetric normalized Laplacian the text describes is D^{-1/2}(D − A)D^{-1/2}.
  • p. 19 Algorithm 4
    L ←D1/2(D −A)D1/2
  • p. 18 Section 4.1
standard spectral methods on the symmetric normalized Laplacian

Judge's note: The crop shows positive exponents 1/2 with no minus sign, so this is not an extraction loss. I checked the reviewer's example myself on the 3-node path graph with D=diag(1,2,1). The printed matrix is [[1,−√2,0],[−√2,4,−√2],[0,−√2,1]]. Its null vector is (1,1/√2,1), not D^{1/2}·1, and its spectrum {0,1,5} differs from the normalized Laplacian's {0,1,2}. So the printed operator is not the one described in the text.

Only the authors can say what is right here.

Judge's note: Both images confirm the two numbers. A text search finds no statement of filtering or adding cells. The text says only that the Mouse scRNA dataset was reduced to 1,000 dimensions by PCA, which does not change the number of cells. Only the authors can say which count is correct.

Substance p.28: "we use cosine distance (or angular distance in t-SNE which does support non-metric distances, in contrast to UMAP)" has the negation reversed; the switch to angular (metric) distance for t-SNE only makes sense if t-SNE does not support non-metric distances, unlike UMAP.
  • p. 28 Section 5, end of dataset list

Judge's note: Checked the crop of p.28. As printed, the sentence says t-SNE supports non-metric distances and UMAP does not. That contradicts the stated reason for swapping cosine for angular distance in t-SNE only. The evident fix is 'which does not support'.

Wording Definition 1 sets "[n] = {1, . . . , n}" (n elements), but [n] is then sent to "|Δn| ⊂ R^{n+1}" with coordinates t0,…,tn, and the Real action sums over "i0∈σ−1(0)", which needs 0 ∈ [m].

Judge's note: Checked on the page images. Page 6 prints [n]={1,…,n}, and the standard simplex has n+1 coordinates indexed from 0. Page 9 uses the fibre σ^{-1}(0), which does not exist under Definition 1. The standard convention is [n]={0,…,n}. FinReal (Definition 7) uses n points {x1,…,xn}, so the paper mixes the two conventions. This is a notational inconsistency in the base definition; the evident fix is [n]={0,…,n}.

Judge's note: The page-11 image shows the upper limit as a lowercase n. The same definition uses N for the dataset size and R^n for the ambient space, and Section 2.3 uses d ≪ n. The upper limit should be N.

Only the authors can say what is right here.

Judge's note: I read pp.8–9 on the page images. Page 8 says only that the metric on Real(Δ^n_<a) is "inherited from R^{n+1}". On page 9 the map is x ↦ (log b/log a)·(fibre sums), and the justification given covers only the scalar factor. I checked the counterexample myself. Take σ:[2]→[1] with fibres {0,1} and {2}, a=b (so the factor is 1), and s=−log a. Let x=(s/2,s/2,0) and y=(0,0,s); both lie in Real(Δ^2_<a). Their squared Euclidean distance is s²(1/4+1/4+1)=1.5s². Their images are (s,0) and (0,s), at squared distance 2s². So under the Euclidean metric the map expands distances. Under the l1 metric the claim holds by the triangle inequality, so the step is faulty or under-specified, and the intended Real/Sing construction (taken from Spivak) is not affected. The authors should say which metric is meant. The other two points raised in this cluster are adjudicated in C018 (the [n] indexing) and C017 (the 'morphims' typo).

Judge's note: Checked on the page-7 image. The half-open bracket notation itself is correct, so the 'mismatched brackets' point (reviewer note 3) is not a defect. The real defect is that the stated basis of open sets does not consist of subsets of I=(0,1]. The likely intent is (0,a). The same [0,a) notation is carried into P([0,a)) and ([n],[0,a)).

Wording As printed in Definition 9 (p.11), d_i(X_j,X_k) = "dM(Xj, Xk) − ρ" if i=j or i=k, and ∞ otherwise. This gives d_i(X_i,X_i) = −ρ and d_i(X_j,X_j) = ∞ for j≠i, contradicting Definition 6, axiom 1 ("d(x, y) ⩾ 0, and x = y implies d(x, y) = 0").
  • p. 11 Definition 9

  • p. 8 Definition 6, axiom 1

Judge's note: Checked on the images of p.8 and p.11. The case split does not exclude j=k. With ρ>0, the diagonal entry for i is −ρ, which is negative, and the other diagonal entries are ∞. Neither fits the extended-pseudo-metric axioms that the definition claims to satisfy. The intended reading is clearly off-diagonal pairs, and the fix (set d_i(x,x)=0) is evident, so the construction is unaffected.

Wording p.20: the vertex sampling distribution "P(xi) = Σ_{a∈A|d0(a)=xi} 1−µ(a) / Σ_{b∈A|d0(b)≠xi} 1−µ(b)" has an i-dependent denominator that excludes the numerator's terms, so the P(xi) do not sum to 1.

UMAP has signifcantly more stable results

Judge's note: The images show 'signifcantly' and 'signifcant' as printed. The same pages print 'significantly' and 'significant' correctly elsewhere, so this is not a ligature artefact. 'due its' is also visible on p.35.

Typo p.28 Flow cytometry entry: "measurements of CDT4 cells comprised of 1,000,000 samples"; 'CDT4' appears to be a misspelling of CD4 (T) cells.

  • p. 28 Section 5, Flow cytometry
    CDT4 cells

    measurements of CDT4 cells

Only the authors can say what is right here.

Judge's note: Rests on outside knowledge: the standard cell-type name is CD4 (CD4+ T cells), and no cell type 'CDT4' exists. The image shows 'CDT4' as printed, and the paper never defines it.

Second check: none (judge only)

Report a problem with this finding
Typo Eq. (3), p.52: the integrands are malformed. The first is printed '⟨√(ċ(t), ċ(t)⟩' with the square root inside the angle bracket, and the second '⟨‖ċ(t), ċ(t)‖dt' never closes the angle bracket. The intended expressions are √⟨ċ(t), ċ(t)⟩ and ‖ċ(t)‖.
  • p. 52 Eq. (3)
    ⟨∥˙c(t), ˙c(t)∥dt

Judge's note: I checked the page 52 image. The radical begins after the opening ⟨. The second line opens ⟨ and then ‖ and closes only with ‖. With g = I/r^2, the integrand √g(ċ,ċ) equals (1/r)√⟨ċ,ċ⟩ = (1/r)‖ċ‖, so the intended chain is clear and the problem is typographic.

Second check: none (judge only)

Report a problem with this finding
Typo Appendix B, p.53: 'FinReal(X) = colim_{y([n],[0,a))→X} F([n]).' drops the second argument of F : Δ×I → FinEPMet. It should be F([n],[0,a)).

  • p. 53 Appendix B, explicit colimit for FinReal
    y([n],[0,a))→X F([n]).
  • p. 53
    y([n],[0,a))→X F

Judge's note: The page 53 image shows F defined as F([n],[0,a)) and the next line using F([n],[0,a)), while the colimit writes only F([n]). The meaning is recoverable from context. The sub-claim about mismatched brackets in '[0,a)' is not a defect, because it is half-open interval notation.

Second check: code check

Report a problem with this finding
Typo Appendix C, p.54: 'a pair-wise similarity, v_ij, is calculated' names the asymmetric t-SNE similarity v_ij, although the text has just reserved ij for symmetric quantities and Eq. (5) defines v_{j|i}.
  • p. 54 Appendix C, t-SNE stage 1
a pair-wise similarity, vij, is calculated

Judge's note: The page 54 image shows 'Quantities with the subscript ij are symmetric' and 'j|i indicates an asymmetric similarity', followed by 'a pair-wise similarity, v_ij,' and then Eq. (5) 'v_{j|i} = exp(...)'. The notation is inconsistent within the paragraph, but the meaning is clear from Eq. (5).

Judge's note: I checked the p.63 image, and it reads "Universiy", so that part is confirmed. Reviewer note 3 also claimed [10] reads "Pretenhofer". The p.58 image shows "Peter Prettenhofer", spelled correctly, so that part is rejected as a misreading.

    Columbia object image library (coil-20.

Judge's note: I checked p.60 in the image. Entry [21] ends after the title, with no venue or year, so the defect is confirmed. This cluster also raised the COIL entries [43]/[44], which I checked on the p.61 image. Those defects are real but are adjudicated under C077, so this verdict covers only [21]. A cosmetic bibliographic defect.

Typo COIL references are malformed: [43] "Columbia object image library (coil-20. Technical report, 1996." and [44] "object image library (coil-100. Technical report, 1996." Both parentheses are never closed, and [44] drops "Columbia" and starts the title in lowercase.

Judge's note: I checked the p.61 image. Both entries open "(coil-" and never close it, and [44] begins "object image library" with no "Columbia". The [21] and [59]/[60] points raised in reviewer note 3 are handled in C076 and C078. A cosmetic defect in the reference list.

Judge's note: Rests on outside knowledge: that the author's first name is spelled Lotfi. The p.63 image reads "Lofti A Zadeh". This is not a ligature artefact, because the glyph order in the image is L-o-f-t-i.
