A Novel Coronavirus from Patients with Pneumonia in China, 2019
New England Journal of Medicine, 2020 · paper · Biomedicine
Reports the investigation of pneumonia clusters linked to a Wuhan seafood market in December 2019. Sequencing and isolation in airway cells identified a novel betacoronavirus, 2019-nCoV, the seventh coronavirus known to infect humans.

Reference or label Methods state that the real-time RT-PCR assay "targeting a consensus RdRp region of pan β-CoV" is "described in the Supplementary Appendix", but the Supplementary Appendix describes only the RespiFinderSmart22kit panel and two 2019-nCoV-specific assays, Set I (ORF1ab) and Set II (N).

- p. 2 Real-Time RT-PCR Assay for Screening of 2019-nCoV Infection
Set Ⅰ (ORF1ab)
Only the authors can say what is right here.
Judge's note: Read main p2 crop C002-a: the sentence does point the reader to the Supplementary Appendix for the pan β-CoV consensus RdRp assay. I then read the whole of supp-01 p2 as an image: it contains exactly two sections, "Diagnose using the RespiFinderSmart22kit" and "Real-Time RT-PCR Assay for Screening of 2019-nCoV Infection", the latter giving primers/probes for Set I (ORF1ab) and Set II (N) only, plus one reference. No consensus pan β-CoV / RdRp primer set appears anywhere in supp-01, and supp-02 is entirely ICMJE disclosure forms (checked by searching for "RdRp"/"pan" across supp-02). The ORF1ab set is presented as a 2019-nCoV screening assay, not a consensus pan-betacoronavirus assay, so the pointer does not lead to the cited method. Only the authors can supply the missing protocol.

Reference or label Methods read "Phylogenetic analysis of the complete genomes was performed with RAxML (13) with 1000 bootstrap replicates", but reference 13 is "Jonsdottir HR, Dijkman R. Coronaviruses and the human airway: a universal system for virus-host interaction studies. Virol J 2016;13:24", and the parenthetical form differs from the superscript citation style used throughout the article.

Only the authors can say what is right here.
Judge's note: Read main p3 crop C003-a: the running text prints "RAxML (13)" in parentheses, whereas every other citation on the same pages is a superscript numeral (e.g. "human airway epithelial cells,13"). Read main p7 crop C003-b: entry 13 of the reference list is the Jonsdottir & Dijkman airway-culture paper, which is also the work cited (as superscript 13) for the cell-culture methods and in the Discussion. So if "(13)" is read as a citation it points to a paper about human airway epithelial cultures, not to the RAxML phylogenetics program; no software citation for RAxML appears in the list. The alternative reading as a version number is not labelled as such. Not an extraction artefact: the parentheses are legible in the page image.

Reference or label The same record is named two ways within three lines: "one full-length sequence was obtained from a virus isolated from a patient (BetaCoV/Wuhan/IVDC-HB-01/2020|EPI_ISL_402119)" and then "BetaCoV/Wuhan/IVDC-HB-01/2019, accession ID: EPI_ISL_402119"; Figure 4 uses the /2019 form.

Judge's note: Read main p4 crops C005-d and C005-e: the sequence paragraph prints "IVDC-HB-01/2020|EPI_ISL_402119" and the GISAID submission list in the next sentence prints "BetaCoV/Wuhan/IVDC-HB-01/2019, accession ID: EPI_ISL_402119". Read main p6 crop C005-c (Figure 4B) and the Panel A header line: both use "BetaCoV/Wuhan/IVDC-HB-01/2019|EPI_ISL_402119". The accession is identical in all three places, so a single deposited record carries two different strain names in the article; two of the three occurrences (GISAID list and Figure 4) give /2019, which is the evident fix. The same paragraph is internally consistent for HB-04 (/2020 throughout), so this is not a systematic naming convention.

Reference or label The record EPI_ISL_402121 is named "BetaCoV/Wuhan/IVDC-HB-05/2020|EPI_ISL_402121" in the sequence paragraph and "BetaCoV/Wuhan/IVDC-HB-05/2019, accession ID: EPI_ISL_402121" in the GISAID list three lines later; Figure 4B also uses the /2019 form.

Judge's note: Read main p4 crops C006-a/C006-e (sequence paragraph, "Wuhan/IVDC-HB-05/2020|EPI_ISL_402121") and C006-b/C005-e (GISAID list, "BetaCoV/Wuhan/IVDC-HB-05/2019" carrying accession EPI_ISL_402121 on p5). Read main p6 crop C006-c/C005-c: the Figure 4B tip label for that accession reads "-HB-05-2019". One deposited record therefore appears under two strain names; the /2019 form predominates. This is a distinct instance from the HB-01 mismatch judged in C005 (different strain and accession). The garbled "WuhanI-VDC" rendering also raised in this cluster is adjudicated separately at C013.

Wording Methods state "Four lower respiratory tract samples, including bronchoalveolar-lavage fluid, were collected from patients with pneumonia of unknown cause who were identified in Wuhan on December 21, 2019, or later", while the Results describe only "Three bronchoalveolar-lavage samples were collected from Wuhan Jinyintan Hospital on December 30, 2019" and three patients; the fourth sample is never accounted for.

Four lower respiratory tract samples, including bronchoalveolar-lavage fluid
Only the authors can say what is right here.
Judge's note: Read main p2 (crops C001-a/C001-d) and main p4 (crops C001-b/C001-c). The Methods sentence gives four lower respiratory tract samples collected from 21 December 2019 onward; the Results give three bronchoalveolar-lavage samples collected on 30 December 2019 from one hospital, and all downstream text (three patients, three genomes HB-01/HB-04/HB-05, Discussion "three patients") uses three. The two sentences are not strictly the same set (different specimen description, different dates/sites), so this is an unresolved ambiguity rather than a demonstrable numerical error: nowhere does the article say what became of the fourth lower respiratory tract sample. I searched the Supplementary Appendix (supp-01 p2) and found no sample inventory that reconciles the two counts; supp-02 contains only ICMJE disclosure forms.

Wording ICMJE forms, Section 2 (third-party support for the submitted work), are checked "No" (e.g., Zhu p2, Niu p32), while the article states "This work was supported by grants from the National Key Research and Development Program of China (2016YFD0500301) and the National Major Project for Control and Prevention of Infectious Disease in China".

Only the authors can say what is right here.
Judge's note: I checked the crop of supp-02 p2 and the full page p32: Section 2 is checked No on both forms. The funding statement on main p7 names grants from two national programmes. The form's own instructions (supp-02 text, lines 13-19) say that funds from a third party such as "a government granting agency" should be answered "Yes". "No" is meant only for work paid for by the employing institution. The authors may count these programmes as institutional funding through China CDC; only they can say. This affects the disclosure forms only, not the scientific content, so I rate it minor and raise it as an author query.

Wording The Results call two of the three sequences incomplete — "Two nearly full-length coronavirus sequences were obtained from bronchoalveolar-lavage fluid" — yet the next sentence says "Complete genome sequences of the three novel coronaviruses were submitted to GISAID" and the Discussion speaks of "three complete genomes obtained in this study".

Only the authors can say what is right here.
Judge's note: Read main p4 crop C005-d (the whole paragraph: "Two nearly full-length coronavirus sequences ... and one full-length sequence was obtained from a virus isolated from a patient ... Complete genome sequences of the three novel coronaviruses were submitted to GISAID") and main p7 crops C007-c/C007-d ("On the basis of analysis of three complete genomes obtained in this study"). The same three sequences are described both as two nearly full-length plus one full-length and as three complete genomes, in adjacent sentences. The Methods do describe RACE and Sanger sequencing to "fill genome gaps", which could in principle have closed them, but the article never says the two nearly full-length sequences were completed before deposition, so the descriptions are left unreconciled. This is a wording/ambiguity defect rather than a wrong number.

Typo Supplement p2, Set I probe has a stray word in the sequence notation: "5 '- the FAM - CCGTCTGCGGTATGTGGAAAGGTTATGG - BHQ1-3'" (the Set II probe reads "5' -FAM-...").
- p. 2 Real-Time RT-PCR Assay, Set I probe
5 '- the FAM - CCGTCTGCGGTATGTGGAAAGGTTATGG - BHQ1-3'
Judge's note: I checked the crop of supp-01 p2. The page image shows the stray word "the" inside the Set I probe notation. The Set II probe is written without it. This is cosmetic: the sequence itself is not affected.

Judge's note: Read main p4 crops C008-a and C008-b: the words "light microcopy" are clearly legible in the page image, so this is not a text-extraction artefact. The correct spelling "light microscopy" is used elsewhere in the same article (Methods, "monitored daily with light microscopy", and the preceding paragraph on the same page, "examined with light microscopy daily"), confirming a simple typo.

Typo Figure 4B labels the clade containing HKU24, OC43, HKU1 and MHV-1 as "Embevovirus", out of pattern with the other subgenus labels in the same panel (Sarbecovirus, Hibecovirus, Nobecovirus, Merbecovirus).
- p. 6 Figure 4B, subgenus label
Embevovirus
- p. 6 Figure 4, Panel B, neighbouring clade labels
Merbecovirus
Judge's note: Read main p6 crop C012-a: the label reads "Embevovirus" in the page image, so it is not an extraction artefact, and it sits beside the clade of KM349744 HKU24, AY391777 OC43, MK167038 HKU1 and FJ647223 MHV-1. All four sibling subgenus labels in the same panel end in "-becovirus" (I read Sarbecovirus, Hibecovirus, Nobecovirus and Merbecovirus in crops C012-a and C005-c), which makes the intended ending internally evident. Rests on outside knowledge only for the exact accepted spelling of the subgenus name (Embecovirus); the internal parallel is sufficient to show the printed form is a typographic slip. Cosmetic severity, since the clade membership and topology shown are unaffected.

Typo Figure 4B tip label is garbled: "BetaCoV-WuhanI-VDC-HB-05-2019EPI_ISL_402121" — the "I" of IVDC is attached to "Wuhan" and the separator before the accession is missing.
- p. 6 Figure 4B, 2019-nCoV tip labels
BetaCoV-WuhanI-VDC-HB-05-2019EPI_ISL_402121
Judge's note: Read main p6 crops C013-a, C006-c and C005-c. In the page image the red tip label plainly reads "BetaCoV-WuhanI-VDC-HB-05-2019EPI_ISL_402121", while the line immediately above reads "BetaCoV/Wuhan/IVDC-HB-01/2019|EPI_ISL_402119" with proper separators and the line above that "BetaCoV-Wuhan-IVDC-HB-04-2020". So the misplaced "I" and the missing separator are in the published figure, not in the text layer. No such identifier form occurs anywhere else in the article or the Supplementary Appendix. Cosmetic: the accession number and clade placement remain readable and correct.

Dr. Peihua Niu has nothing to disclose.
Judge's note: I checked the crops and the full page p32. The Given Name field reads "Peihau". The disclosure statement on p33 reads "Dr. Peihua Niu has nothing to disclose.", and the article byline (main.txt line 85) gives "Peihua Niu". This is a misspelling on the form.
