A Global Reference for Human Genetic Variation
Nature, 2015 · paper · Biomedicine
Reports the completed 1000 Genomes Project, which reconstructed genomes of 2,504 people from 26 populations. It catalogues over 88 million variants, phased onto haplotypes, and describes how variation is distributed globally and what it means for common disease studies.

Substance Supplement 3.2.2, Whole genome sequencing: "samples achieved an average of ∼12.2 Gb per sample (∼8.2× coverage)": 12.2 Gb over a human genome is about 3.9×, and 8.2× needs about 25 Gb, so the two figures do not agree.
- p. 16 Section 3.2.2, 'Whole genome sequencing'
∼12.2 Gb per sample (∼8.2× coverage)
- p. 16 3.2.2 Whole genome sequencing, last sentence
12.2 Gb per sample
Only the authors can say what is right here.
Judge's note: Rests on outside knowledge: the human genome is about 3.1 Gb. Viewed supp p16. The same page supports the 8.2× figure and not the 12.2 Gb: lanes yield 300-460 million 101-base reads, and the exome paragraph (six libraries in one lane) gives about 6 Gb per sample, which matches 380M*101/6. For whole genomes, three libraries were loaded in two lanes, which gives about 25.6 Gb per sample, or about 8.2×. So 12.2 Gb looks like a per-lane figure (two lanes give 24.4 Gb, about 7.9×) or a slip. No text in the supplement explains the pair. Only the authors can say which number is right.

Reference or label Text cites "newly sampled populations (for example, PEL and PJL, Extended Data Fig. 9a)" and the caption says "imputation in 6 populations", but the panels of Extended Data Fig. 9a are titled EUR, EAS, AMR, SAS, YRI and LWK: four continental-group labels and two population labels, with no panel named PEL, PJL, CEU or CHS.

Judge's note: Viewed main p19 and the p3 crop. The text on p3 names the six test populations as CEU, CHS, LWK, PEL, PJL and YRI. The panel titles in Extended Data Fig. 9a read EUR, EAS, AMR, SAS, YRI, LWK. The mapping CEU/CHS/PEL/PJL to EUR/EAS/AMR/SAS is inferable but nowhere stated, and the titles mix two labelling levels. The data are presumably the same; the labels do not match the text and caption. Only the authors can say whether the panels are single populations as inferred.

Reference or label Extended Data Figure 1 labels the boxes "Upload to DCC", "Upload BAM to DCC" and "Upload callsets to DCC" with "§9", the same section as the final "Analysis §9" box; in the Supplementary Information section 9 is "Analysis" and data access is section 10, "Accessing 1000 Genomes data".

Only the authors can say what is right here.
Judge's note: Viewed the full page 11 image: the three upload boxes each carry '§9', and the last box is 'Analysis §9'; the legend says the numbers are sections of the Supplementary Information. The supplement's table of contents (crop C030-b and text) lists section 9 'Analysis' with subsections 9.1-9.11 (imputation, callable mask, functional annotation, effective population size, IBD, eQTL, ADMIXTURE, f2 age, sensitivity, covariance, GWAS error rate), none about uploads or the DCC, and section 10 'Accessing 1000 Genomes data'. The body of sections 9 and 10 lies beyond supplement page 80 and was not read, so the judgement rests on the table of contents; the pointer most likely should be §10, but only the authors can say which section was meant.

Reference or label Supplement 4.2.1: the text says for heterozygous capillary genotypes "lobSTR calls were only correct in 68.5% of the cases", but the table for capillary genotype X/Y prints 14732 "(68.58%)" under the call "X/X or Y/Y" and 5013 "(23.34%)" under the correct call "X/Y".

Only the authors can say what is right here.
Judge's note: Checked on the page image of p. 53: the headers and values are aligned as described, so this is not an extraction shift. The percentages are consistent with the counts (total 21,481). The text below the table says the incorrect calls were mainly allelic dropout, "a genotype X/Y was called as either X/X or Y/Y". That fits the text's 68.5% correct only if the two column headers are swapped (68.58% X/Y correct, 23.34% dropout, the largest error class). As printed, the table gives 23.34% correct. The likeliest fault is swapped headers "X/X or Y/Y" and "X/Y", hence S2, but the authors must confirm which of table and text is right. The homozygous table above matches its text (91.81%, "nearly 92%").

Judge's note: Read supp p. 65 (crop) and p. 66 (full page). All other totals in the paragraph reconcile: 1,722+813 = 2,535 sequenced; 1,722+596 = 2,318 Omni samples; 813+1,673 = 2,486 Affymetrix samples; duos, trios and unrelateds give 2,318 and 2,486. Only 2,322 does not fit. Searched the supplement text for an exclusion or for samples dropped before phasing: none stated. The paragraph cites Supplementary Information Table 11, which is not among the files and might show which number is right. Only the authors can say whether 2,322 or one of the components is the slip; the effect is confined to a methods description.

The ith alternate allele is coded as a haplotype with a 1 at the ith biallelic site and 0's at the (k − 2) other biallelic sites." Only the authors can say what is right here.
Judge's note: Read the paragraph in the crop of supp p. 67; the symbols (k − 1, k − 2, dimension k − 1) are as extracted. With the all-zero code taken by the reference allele ('0' for the reference allele), k − 1 indicator sites can represent k − 1 alternates. The rest of the paragraph is consistent throughout with k being the total number of alleles, so 'alternative' looks like the slip, but the authors must say which. A notation inconsistency in the method description; no results depend on it.

Wording Supplement section 5.7, item 3: "891K of the 1.37M sites missing from Phase 1 were not identified by any Phase 3 variant caller"; the 1.37M sites are Phase 1 sites missing from Phase 3, so "missing from Phase 1" states the wrong direction.

Judge's note: Read the full-page image of supp p. 70. The section is headed "Phase 1 variants not in Phase 3", says "2.3M Phase 1 sites are not present in Phase 3" and leaves "1.37M SNPs still to be explained"; the same sentence continues that the sites were not found by any Phase 3 caller. The intended meaning is evident from context, so this is a wording slip with an evident fix ("missing from Phase 3"). The numbers reconcile: 1.92M − 548K = 1.37M and 891K + 481K = 1,372K.

Judge's note: Read Fig. 4a (p.5, full page and enlarged crops) and Extended Data Fig. 9a (p.19). The colour reversal is plain. In Fig. 4a the yellow curve has the lowest plateau (about 0.94) and the brown one about 0.96; in Extended Data Fig. 9a the yellow 'LWK' panel likewise has the lower plateau and the brown 'YRI' panel the higher, which is consistent with one figure's labels being swapped rather than only its colours, but values read from graphs this close cannot settle it. Elsewhere (Figs 3a, 4c, Extended Data Fig. 6) LWK is brown and YRI pale orange. Only the authors can say whether labels or merely colours differ.

Judge's note: Viewed supp-01 page 80, last paragraph. The two sentences are printed as quoted. Judge's note: All five slips read in the full-page images of supp pp. 70 and 71 and printed as quoted. That is not confirmed as a defect here: the Discussion sentence is a one-line summary, section 5.7 points to further detail on the FTP site, which is not among the files, and "filtering processes" can reasonably cover the pipeline as a whole.
